Custom automation workflows for the QIAcube instrument are built using modified protocol files, which allow laboratories to extend standard QIAGEN spin-column purification chemistries to specialized sample types and downstream applications. Loaded directly onto the instrument's onboard touchscreen interface, a modified protocol replaces the pre-installed run parameters with user-defined values for lysis, binding, washing, and elution steps.

Technicians use modified protocols to automate nucleic acid extraction across QIAGEN kit families such as QIAamp, DNeasy, RNeasy, and QIAprep, while adjusting parameters like lysis incubation time, wash buffer volumes, and elution volume down to 30 µL. Each protocol file is generated through the QIAcube Protocol Tool software and transferred via USB or network connection, allowing laboratories to standardize sensitive procedures and reduce hands-on bench time across repeated runs.

Common applications include processing of buccal swabs, formalin-fixed paraffin-embedded tissue sections, environmental water filters, and bacterial lysates that benefit from consistent, walkaway automation. The modified protocol supports up to 12 samples per run when paired with compatible rotor adapters, and the resulting eluates are immediately compatible with downstream PCR, sequencing, or enzymatic reactions.
